Hopefully, the way things should work is that both improvements to systems and defense of those system should scale using a power function (just like skills, there's a big difference between training from III to IV and IV to V). So the more you improve your system, the more it costs you to improve it further, and the smaller your "empire" is, the harder it is for it to be taken away from you (ie: your enemy needs greater numerical superiority). This would tend to make alliances smaller and more cohesive -- but it tends to promote "alt alliances". The devil is indeed in the details, but this kind of scaling tends to be self-limiting and is amenable to tweakage.
WRT the resources issue, it would be nice if alliances could only exploit resources (cough, cough, high end moons, cough cough) in systems that they have significant residence in. None of this "deathstar pos at npc 0.0 high-ends with an alt maintaining it, touch it and we'll hotdrop a zillion caps on your ass" stuff. But about the only way to do it is to take POS's out of the moon mining business and make it a ship-based activity. World Domination - It's fun for the entire family!
